In the near future, space technology has progressed to allow the construction of a space station tethered to the Earth via a space elevator in geostationary orbit. Named the Geostationary Satellite Station, the station represents the future of space travel and is a beacon of hope for things to come.

The story begins when the player moves near Ayato Shopping District, an antiquated outdoor mall in Japan. When they go to the local arcade, the Irato Game Park, they meet a girl named Misa while playing a round of Gunpla Battle. Misa, recognizing the player's talent, recruits them to her Ayato Shopping District Team to participate in Gunpla Battle tournaments. She explains that due to international corporation Times Universe opening a mall near the area, Ayato Shopping District is on the brink of closure, with Misa's family Gunpla store in jeopardy; to revitalize the area, she plans to compete in tournaments and make a name for the area.

Misa and the player first compete in the Town Cup, where they defeat and befriend Kadomatsu, an engineer and artificial intelligence specialist from Heim Robotics. Seeing their impressive skill at defeating a PG, Kadomatsu joins the Ayato Shopping District team as their engineer. Kadomatsu later brings in Robota, a Toybot in development at Heim Robotics, who joins the team as its third fighter due to his capability to participate in Gunpla Battle. During their tournament run, they help rescue Info-chan, a Workbot working at Irato Game Park, from a virus, and learn that the virus was created by Viras, head of cybersecurity company S3 who was subseqently fired by Times Universe, its parent company.

As the Ayato Shopping District Team gains fame across the country, they catch the attention of Will, the teenage CEO of Times Universe. During an exhibition match between the player and ex-world champion Mr. Gunpla, Will crashes the match and defeats both Mr. Gunpla and the player. Will soon approaches the Ayato Shopping District Team and demands that the player face him in the finals of the Gunpla Battle World Tournament, or else he will raze the mall to the ground.
