Seven hundred years ago, half of humanity perished in the Great War in the Earth Sphere. Powerful weapons called Gundams, piloted by evolved humans called Newtypes, helped bring the war to an end, and became venerated as god-like guardians. Despite this, the Earth government considered Newtypes and Gundams to be a threat. Shortly after the war, the Newtypes were rounded up and banished to the space colony Cocytus, which was then gassed to kill its 10 million inhabitants and ejected from Earth's orbit. Twenty years ago, the last of the Gundams were also taken to disposal centers and melted down, as the government wanted to eliminate all possibility of the weapons being used to foment new conflicts.

Unknown to the Earth government, some of the inhabitants of Cocytus survived the gassing, and they and their descendants built a new civilization within the colony as it drifted through deep space. At least three rival city-states formed, including the Imperial City of Gun Dorado, the Desert City of Mu Fasa, and the Icy City of Da Ria. Then two years ago, a distress signal originating from Cocytus was detected, and it was determined the ancient colony had somehow altered its course and would soon reenter the Earth Sphere. A team of convicts was recruited and sent to rendezvous with Cocytus as it passed through the Jupiter Sphere in order to investigate the signal.

In the present day, inside Cocytus, the infamous assassin Shagi "Bloody" Kaoris is captured and sentenced to public execution in Gun Dorado, but the authorities do not realize that this is exactly what she wants. Kaoris is a "Neos", a superhuman being with a powerful regenerative ability that makes her nearly immortal. She survives her execution and kills her targets, two members of the royal family, before escaping yet again. That night, in the wilderness outside the city, Kaoris encounters something unexpected: the survey team sent from Earth. Confusing the survey team for agents of one of the city-states, Kaoris leaves them be.

While the survey team begins observing the people of Cocytus, Kaoris is hired by Gun Dorado noble Lord Achuze to kill Duran Lotus, a senior military officer turned assassin. She
